Diatoms are prominent marine microalgae, interesting not only from an ecological point of view, but also for their possible use in biotechnology applications. They can be cultivated in phototrophic conditions, using sunlight as the sole energy source. Some diatoms, however, can also grow in a mixotrophic mode, wherein both light and external reduced carbon contribute to biomass accumulation. In this study, we investigated the consequences of mixotrophy on the growth and metabolism of the pennate diatom Phaeodactylum tricornutum , using glycerol as the source of reduced carbon. Transcriptomics, metabolomics, metabolic modelling and physiological data combine to indicate that glycerol affects the central-carbon, carbon-storage and lipid metabolism of the diatom. In particular, provision of glycerol mimics typical responses of nitrogen limitation on lipid metabolism at the level of triacylglycerol accumulation and fatty acid composition. The presence of glycerol, despite provoking features reminiscent of nutrient limitation, neither diminishes photosynthetic activity nor cell growth, revealing essential aspects of the metabolic flexibility of these microalgae and suggesting possible biotechnological applications of mixotrophy. Abstract Photosystems possess distinct fluorescence emissions at low (77K) temperature. PSI emits in the long-wavelength region at ~710–740 nm. In diatoms, a successful clade of marine primary producers, the contribution of PSI-associated emission (710–717 nm) has been shown to be relatively small. However, in the pennate diatom Phaeodactylum tricornutum, the source of the long-wavelength emission at ~710 nm (F710) remains controversial. Here, we addressed the origin and modulation of F710 fluorescence in this alga grown under continuous and intermittent light. The latter condition led to a strong enhancement in F710. Biochemical and spectral properties of the photosynthetic complexes isolated from thylakoid membranes were investigated for both culture conditions. F710 emission appeared to be associated with PSI regardless of light acclimation. To further assess whether PSII could also contribute to this emission, we decreased the concentration of PSII reaction centres and core antenna by growing cells with lincomycin, a chloroplast protein synthesis inhibitor. The treatment did not diminish F710 fluorescence. Our data suggest that F710 emission originates from PSI under the conditions tested and is enhanced in intermittent light-grown cells due to increased energy flow from the FCP antenna to PSI.

Ο μηχανισμός της RNA Σίγησης, γνωστός και ως μονοπάτι RNA παρεμβολής (RNA interference, RNAi), αποτελεί ένα συντηρημένο μηχανισμό ρύθμισης της γονιδιακής έκφρασης με τη διαμεσολάβηση μικρών RNA μορίων (sRNA), (Fire et al., 1998). Στα διάτομα, και στο διάτομο οργανισμό μοντέλο Phaeodactylum tricornutum, έχει παρατηρηθεί η σίγηση εξωγενών και ενδογενών γονιδίων μετά την εισαγωγή ανάστροφων επαναλήψεων, συμπληρωματικών μεταγράφων και τεχνητών miRNAs (De Riso et al., 2009; Kaur and Spillane, 2015). Στο P. tricornutum έχει προταθεί η παρουσία ενός ενδογενούς RNAi μονοπατιού μετά από μελέτες των sRNAs, της γονιδιακής έκφρασης και της μεθυλίωσης DNA του (Veluchamy et al., 2013; Rogato et al., 2014). Αυτό το RNAi μονοπάτι μπορεί να παίζει σημαντικό ρόλο στη ρύθμιση της έκφρασης γονιδίων που κωδικοποιούν πρωτεΐνες και μεταθετά στοιχεία (Transposable Elements,TEs) και πιθανώς να επηρεάζει την απόκριση προσαρμογής σε συνθήκες περιορισμένων θρεπτικών (Maumus et al., 2009). Ομόλογα των βασικών RNAi γονιδίων DICER (DCR), ARGONAUTE (AGO) και RNA-Dependent RNA polymerase (RDR) έχουν αναγνωριστεί με ανάλυση in silico (De Riso et al., 2009). Ωστόσο, η εξακρίβωση του γονιδιακού μοντέλου τους, ο χαρακτηρισμός της λειτουργίας τους και ο ρόλος τους σε επίπεδο φυσιολογίας παραμένουν άγνωστα. Στην παρούσα διατριβή, επιβεβαιώνεται η ύπαρξη ενός μοναδικού γονιδίου PtDCR, PtAGO και PtRDR στο P. tricornutum μετά από εκτεταμένη ανάλυση in silico των διαθέσιμων γονιδιωματικών και μεταγραφικών δεδομένων του. Η ανεύρεση και φυλογενετική ανάλυση των DCR, AGO και RDR ομόλογων γονιδίων στα διάτομα από όλες τις διαθέσιμες βάσεις δεδομένων παρουσιάζουν μια μη αναμενόμενη διαφοροποίηση του RNAi μονοπατιού σε αυτούς τους οργανισμούς. Το cDNA των PtDCR/AGO/RDR κλωνοποιήθηκε και αναγνωρίστηκαν μετάγραφα εναλλακτικού ματίσματος των PtDCR και PtAGO. Ο υποκυτταρικός εντοπισμός των PtDCR-/AGO-/RDR-YFP διερευνήθηκε με συνεστιακή μικροσκοπία. Για τον χαρακτηρισμό της λειτουργίας των PtDCR και PtAGO γονιδίων δοκιμάστηκε αρχικά η έκφρασή τους στα ετερόλογα συστήματα της ζύμης Saccharomyces cerevisiae και του φυτού Nicotiana bethamiana. Στη συνέχεια, με την εφαρμογή της CRISPR/Cas9-καθοδηγούμενης μεταλλαξιγένεσης, πρόσφατα προσαρμοσμένη στο P. tricornutum, δημιουργήθηκαν επιτυχώς οι μεταλλαγμένες σειρές με εκτοπισμό PtDCR-KO και PtAGO-KO (KnockOut). Η μελέτη του φαινοτύπου στην ανάπτυξη των PtDCR-KO σειρών έγινε σε καλλιέργειες υπό φυσιολογικές συνθήκες, υπό συνθήκες περιορισμένων νιτρικών και μετά από UV-επαγόμενο στρες. Παράλληλα, διεξήχθη αλληλούχιση νέας γενιάς (NGS) και ανάλυση των ολικών μεταγράφων mRNA και small RNAs. Τα πειράματα των καλλιεργειών υποδεικνύουν ότι η PtDCR ίσως παίζει ρόλο στην απόκριση υπό την έλλειψη νιτρικών. Η μεταγραφική ανάλυση αποκάλυψε ότι και τα sRNA και τα mRNA μετάγραφα επηρεάστηκαν στη DCR-KO σειρά. Συνολικά, η κατανομή του μεγέθους των sRNA μετατοπίστηκε προς μεγαλύτερου μεγέθους μόρια στην PtDCR-KO σειρά. Επίσης, ο αριθμός των sRNA που εντοπίζονται σε TEs ήταν δραματικά μειωμένος στη PtDCR-KO σειρά και παρατηρήθηκε μία συνακόλουθη αύξηση του αριθμού των mRNA κάποιων TEs. Ενδιαφέρον παρουσιάζει ότι στα PtDCR-KO sRNA μετάγραφα παρατηρούνται επίσης αλλαγές στους tRNA-παραγόμενους sRNA πληθυσμούς υποδεικνύοντας ένα πιθανό ρόλο της DCR στην επεξεργασία αυτών των μορίων στα διάτομα. Έχει προταθεί ότι η κινητοποίηση των TE παίζει σημαντικό ρόλο στη εξελικτική διαφοροποίηση των διατόμων και στην ικανότητά τους για γρήγορη απόκριση και προσαρμογή σε ποικίλα περιβάλλοντα. Συμπερασματικά, τα αποτελέσματα αυτής της διατριβής δείχνουν ότι το μοναδικό γονίδιο DCR στο P. tricornutum παίζει σημαντικό ρόλο στην παραγωγή των TE-παραγόμενων sRNAs και πιθανά στην κινητοποίηση των TEs, επηρεάζοντας σημαντικά την απόκριση προσαρμογής των διατόμων και την εξέλιξή τους.

An integral part of cell division is the separation of daughter cells via cytokinesis. There is now good evidence that the completion of cytokinesis requires coordinated membrane trafficking to deliver new membrane to the tip of the furrow and to complete the abscission. Here we have examined membrane traffic in cytokinesis and describe several novel observations. First, we show that Rab11- and FIP3-containing recycling endosomes accumulate near the cleavage furrow and are required for successful completion of cytokinesis. Second, we demonstrate that the Rab11-FIP3 protein complex is intimately involved in the delivery of endosomes to the cleavage furrow. Significantly, although FIP3 recruitment to endosomes is Rab11 dependent, we find that the targeting of FIP3 to the midbody is independent of Rab11. Third, we show that the Rab11-FIP3 complex is required for a late stage of cytokinesis, possibly abscission. Finally, we demonstrate that localization of FIP3 is subject to substantial spatial and temporal regulation. These data provide the first detailed analysis of recycling endosomes in cell division and provide a new model for membrane traffic to the furrow. We propose that the dynamic Rab11-FIP3 interaction controls the delivery, targeting, and fusion of recycling endosomes with furrow during late cytokinesis and abscission.

The pennate diatom Phaeodactylum tricornutum is a model organism able to synthesize industrially-relevant molecules. Commercial-scale cultivation currently requires large monocultures, prone to bio-contamination. However, little is known about the identity of the invading organisms. To reduce the complexity of natural systems, we systematically investigated the microbiome of non-axenic P. tricornutum cultures from a culture collection in reproducible experiments. The results revealed a dynamic bacterial community that developed differently in “complete” and “minimal” media conditions. In complete media, we observed an accelerated “culture crash”, indicating a more stable culture in minimal media. The identification of only four bacterial families as major players within the microbiome suggests specific roles depending on environmental conditions. From our results we propose a network of putative interactions between P. tricornutum and these main bacterial factions. We demonstrate that, even with rather sparse data, a mathematical model can be reconstructed that qualitatively reproduces the observed population dynamics, thus indicating that our hypotheses regarding the molecular interactions are in agreement with experimental data. Whereas the model in its current state is only qualitative, we argue that it serves as a starting point to develop quantitative and predictive mathematical models, which may guide experimental efforts to synthetically construct and monitor stable communities required for robust upscaling strategies.
