Tobacco etch virus (TEV; genus Potyvirus) is flexuous rod shaped with a single molecule of single-stranded RNA and causes serious yield losses in species in the Solanaceae. Three TEV strains (HAT, Mex21, and N) are genetically distinct and cause different disease symptoms in plants. Here, a transcriptomic RNA sequencing approach was taken for each TEV strain to evaluate gene expression of the apical stem segment of pepper plants during two stages of disease development. Distinct profiles of Differentially Expressed Genes (DEGs) were identified for each TEV strain. DEG numbers increased with degree of symptom severity: 24 from HAT, 1190 from Mex21, and 4010 from N. At 7 days post-inoculation (dpi), when systemic symptoms were similar, there were few DEGs for HAT- and Mex21-infected plants, whereas N-infected plants had 2516 DEGs. DEG patterns from 7 to 14 dpi corresponded to severity of disease symptoms: milder disease with smaller DEG changes for HAT and Mex21 and severe disease with larger DEG changes for N. Strikingly, in each of these comparisons, there are very few overlapping DEGs among the TEV strains, including no overlapping DEGs between all three strains at 7 or 14 dpi.

Soil-borne infection of Bipolaris sorokiniana caused foot and root rot in all spring barley cultivars studied. Significant differences in susceptibility of the cultivars and pathogenicity of the fungus isolates were found. Primary symptoms caused by the fungus were seedling blight, later foot and root rot. Yield losses caused by the fungus varied from 3 % to 33 % the mean being c. 15 %. Yield losses could occur without severe disease symptoms. Toxic metabolites produced by the fungus induced visible foot and root symptoms in all cultivars tested and caused lesions in the leaves of some cultivars. Variability in toxin production of fungus isolates as well as the reaction of a cultivar to toxins was demonstrated. The cultivars most susceptible to soil-borne infection by the fungus also showed the most severe symptoms when exposed to toxic metabolites of the fungus.

ABSTRACTA large variation in the severity of disease symptoms is one of the key open questions in COVID-19 pandemics. The fact that only a small subset of people infected with SARS-CoV-2 develop severe disease suggests that there have to be some predisposing factors, but biomarkers that reliably predict disease severity have not been found so far. Since overactivation of the immune system is implicated in a severe form of COVID-19 and the IgG glycosylation is known to be involved in the regulation of different immune processes, we evaluated the association of inter-individual variation in IgG N-glycome composition with the severity of COVID-19. The analysis of 166 severe and 167 mild cases from hospitals in Spain, Italy and Portugal revealed statistically significant differences in the composition of the IgG N-glycome. The most notable difference was the decrease in bisecting N-acetylglucosamine (GlcNAc) in severe patients from all three cohorts. IgG galactosylation was also lower in severe cases in all cohorts, but the difference in galactosylation was not statistically significant after correction for multiple testing. To our knowledge, this is the first study exploring IgG N-glycome variability in COVID-19 severity.

A new disease was identified on the biofuel crop Jatropha curcas in 2012 in Burkina Faso that is causing serious yield losses. The disease was found to be widespread in both Sissili and Comoé Provinces. It causes characteristic leaf lesions, fruit necrosis, and cankers on young stems and branches. There was evidence of multiple infections on plants over the growing season, with regrowth evident from below old cankers, but there was little fruit production from infected branches. A detailed monitoring and assessment was undertaken of the disease progress in a severely infected field, over a 7-week period. The disease symptoms progressed from chlorosis through a necrotic phase and, in approximately 83% of replicates, stem cankers developed that resulted in dieback and lodging of branches. Colletotrichum truncatum and a member of the species complex C. gloeosporioides sensu lato were consistently isolated from fresh stem samples showing early symptoms (chlorosis). Koch's postulates were undertaken, to establish the pathogenicity of the two species. No symptoms were observed on plants inoculated with C. gloeosporioides; however, leaf and stem lesions developed after inoculation with C. truncatum, which was reisolated from the diseased tissue, confirming it as the disease-causing agent. Preliminary management practices for the disease are proposed.

While the majority of children infected with severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) display mild or no symptoms, rare individuals develop severe disease presenting with multisystem inflammatory syndrome (MIS-C). The reason for variable clinical manifestations is not understood. Here, we carried out TCR sequencing and conducted comparative analyses of TCR repertoires between children with severe (n=12) or mild (n=8) COVID-19. We compared these repertoires with unexposed individuals (samples collected pre-COVID-19 pandemic: n=8) and with the Adaptive Biotechnologies MIRA dataset, which includes over 135,000 high-confidence SARS-CoV-2-specific TCRs. We show that the repertoires of severely ill children are characterised by the expansion of TRBV11-2 chains with high junctional and CDR3 diversity. Moreover, the CDR3 sequences of TRBV11-2 clones shift away from SARS-CoV-2 specific T cell clones, resulting in distorted TCR repertoires. In conclusion, our study reports that CDR3-independent expansion of TRBV11-2+ cells, lacking SARS-CoV-2 specificity, defines severity of disease in children.

The prevalence of infection caused by different categories of diarrhoeagenic E. coli (DEC) strains, including enteroaggregative (EAEC), enteropathogenic (EPEC), enterotoxigenic (ETEC), enteroinvasive (EIEC) and enterohaemorrhagic (EHEC) E. coli, in children who suffered from diarrhoea (n = 3943) or did not have diarrhoea (n = 1026) were analysed in two areas in Bolivia over a period of 4 years. We also analysed the seasonality of DEC infections and severity of diarrhoea in children with DEC infection and compared antibiotic resistance in DEC strains isolated from children with and without diarrhoea. Stool samples were analysed for the presence of DEC by culturing followed by PCR. The most prevalent DEC categories in samples from the children were: EAEC (11.2 %); ETEC (6.6 %); EPEC (5.8 %); and EIEC and EHEC (<1 %). DEC strains were isolated significantly more often from diarrhoea cases (21.6 %) than from controls (17.6 %; P = 0.002). The number of children with diarrhoea associated with EAEC, EPEC and ETEC infections peaked in the Bolivian winter (April–September), although the proportion of DEC-positive stool samples was higher during the warm rainy season (October–March). High levels of antibiotic resistance were detected among the DEC strains. In particular, resistance to tetracycline and sulfamethoxazole–trimethoprim was significantly higher in strains isolated from individuals with diarrhoea than in samples from controls. The severity of disease in children infected with EAEC, EPEC and ETEC varied from mild to severe diarrhoea, although disease severity did not differ significantly between the different DEC categories. ETEC, EPEC and EAEC are commonly found in Bolivia and may cause severe disease in children.

Pythium soft rot is a major soil-borne disease of crops such as ginger (Zingiber officinale). Our objective was to identify which Pythium species were associated with Pythium soft-rot of ginger in China, where approximately 20% of global ginger production is from. Oomycetes infecting ginger rhizomes from seven provinces were investigated using two molecular markers, the internal transcribed spacer (ITS) and cytochrome c oxidase subunit II (CoxII). In total, 81 isolates were recovered and approximately 95% of the isolates were identified as Pythium myriotylum and the other isolates were identified as either P. aphanidermatum or P. graminicola. Notably, the P. myriotylum isolates from China did not contain the SNP in the CoxII sequence found previously in the P. myriotylum isolates infecting ginger in Australia. A subset of 36 of the isolates was analyzed repeatedly by temperature-dependent growth, severity of disease on ginger plants and aggressiveness of colonization of ginger rhizome sticks. In the pathogenicity assays, 32/36 of the isolates were able to significantly infect and cause severe disease symptoms on the ginger plants. A range of temperature-dependent growth, disease severity and aggressiveness in colonization was found with a significant moderate positive correlation between growth and aggressiveness of colonization of the ginger sticks. This study identified P. myriotylum as the major oomycete pathogen in China from infected ginger rhizomes and suggests that P. myriotylum should be a key target to control soft rot of ginger disease.

Accuracy of prediction of intrauterine death in erythroblastosis fetalis, using history of disease and antibody titer alone, is limited (62% accuracy in a series of 121 perinatal deaths and babies who survived only because they were delivered early). Chief sources of error are in first sensitized pregnancies and in isoimmunized pregnancies where the mother has a bad history and a heterozygous husband. Spectrophotometric examination of amniotic fluid obtained transabdominally as early as 24 weeks' gestation has increased our accuracy of prediction of severity of disease to 96.8% in a series of 252 Rh negative isoimmunized pregnancies from whom 402 suitable fluids were obtained and examined. Only one of the eight inaccuracies was of such a degree that the infant's life was threatened. In 32 pregnancies with histories of severe disease on high titers and heterozygous husbands, accuracy of prediction of the Rh status of the fetus was 100 per cent. The procedure carries no risk to the mother, but if the placenta is traversed, her antibody titer may rise and the severity of the disease in the fetus may be increased. Liquor examination allows more accurate timing of induction in threatened intrauterine death and saves less severely affected babies from the hazards of prematurity. It has also proven of value in determining the fetus so severely affected that survival is only possible through intraperitoneal fetal transfusions.

There are inconsistencies in how newborns are managed following exposure to varicella, ranging from reassurance and observation to administration of varicella zoster immunoglobulin (VZIG) and admission to hospital for varying length courses of intravenous aciclovir.Hospitalised preterm babies exposed to varicella should receive VZIG. Administration can otherwise be limited to pregnant non-immune women or to newborns if there is development of maternal chickenpox from 5 days prior to delivery up to 48 hours postdelivery. Intravenous aciclovir is only recommended in cases of newborn disease despite VZIG or in severe disease. The use of VZIG may not prevent varicella but may reduce severity of disease.In this article, we review the evidence for risk to non-immune mothers, the fetus and newborns who had different types of exposure to varicella, with recommendations for management and treatment of confirmed neonatal chickenpox.

SUMMARYMalaria parasites often manage to maintain an infection for several months or years in their vertebrate hosts. In humans, rodents and birds, most of the fitness costs associated with malaria infections are in the short initial primary (high parasitaemia) phase of the infection, whereas the chronic phase (low parasitaemia) is more benign to the host. In wild birds, malaria parasites have mainly been studied during the chronic phase of the infection. This is because the initial primary phase of infection is short in duration and infected birds with severe disease symptoms tend to hide in sheltered places and are thus rarely caught and sampled. We therefore wanted to investigate the relationship between the parasitaemia during the primary and chronic phases of the infection using an experimental infection approach. We found a significant positive correlation between parasitaemia in the primary peak and the subsequent chronic phase of infection when we experimentally infected great reed warblers (Acrocephalus arundinaceus) withPlasmodium ashfordi. The reason for this association remains to be understood, but might arise from individual variation in exoerythrocytic parasite reservoirs in hosts, parasite antigenic diversity and/or host genetics. Our results suggest that the chronic phase parasitaemia can be used to qualitatively infer the parasitaemia of the preceding and more severe primary phase, which is a very important finding for studies of avian malaria in wild populations.
