AbstractBackgroundScrub typhus in an emerging vector-borne zoonosis, caused by Orientia spp. and transmitted by larvae of trombiculid mites, called chiggers. It mainly occurs within a certain region of the Asia-Pacific, called tsutsugamushi triangle, where rodents are known as the most relevant hosts for the trombiculid vector. The disease has recently been discovered on Chiloé Island in southern Chile. Still, the reservoir(s) and vector(s) of the scrub typhus outside Asia-Pacific are unknown. The aim of the present work was to study the prevalence of chiggers on different rodent species captured in sites identified as probably hot spots of scrub typhus on Chiloé Island in southern Chile.Methodology/Principal FindingsDuring austral summer 2018, rodents were live-trapped in six sites and examined for chigger infestation. During a total of 4,713 trap-nights, 244 rodents of seven species were captured: the most abundant was Abrothrix olivacea. All study sites were rural areas on Chiloé Island, previously identified as localities of probable human infection with scrub typhus. Chiggers were detected on all seven rodent species with a 55% prevalence rate. Chiggers showed low host specificity and varied according to site specific host abundance. We identified trombiculids of three genera. Colicus was the most abundant chigger (93%), prevalent in five of six sites, followed by Quadraseta (7%) and Paratrombicula (7%), which were in only one site. Infestation rates showed site specific differences, which were statistically different using a GLM model with binomial errors.Conclusions/SignificanceThis study firstly reports the presence of different rodent-associated chigger mites in a region with endemic scrub typhus in southern Chile. Colicus and two other genera of mites were found with high infestation rates in sites previously identified as hot spots of scrub typhus, suggesting their role as vectors and reservoirs of this emerging zoonosis in South America.Author SummaryScrub typhus is a chigger-transmitted zoonotic infection, which is endemic in the tsutsugamushi triangle in Asia-Pacific. Recently, a first focus of scrub typhus in South America has been confirmed on Chiloé Island in southern Chile. Still, the vectors of scrub typhus in this region remain unknown. We undertook a survey to study the prevalence of chiggers on different rodent species in areas identified as probable hot spots of scrub typhus on Chiloé Island. The study showed that 55% of rodents were infested by trombiculids. Three chigger genera were identified, of which Colicus was the most abundant. Chiggers showed low host specificity, but spatial differences. This first demonstration of rodent-associated chigger mites in hot spots of scrub typhus suggests their possible role as vectors of this infection in Chile.

When it comes to air pollution complaints, odours are often the most significant contributor. Sources of odour emissions range from natural to anthropogenic. Mitigation of odour can be challenging, multifaceted, site-specific, and is often confounded by its complexity—defined by existing (or non-existing) environmental laws, public ordinances, and socio-economic considerations. The objective of this paper is to review and summarise odour legislation in selected European countries (France, Germany, Austria, Hungary, the UK, Spain, the Netherlands, Italy, Belgium), North America (the USA and Canada), and South America (Chile and Colombia), as well as Oceania (Australia and New Zealand) and Asia (Japan, China). Many countries have incorporated odour controls into their legislation. However, odour-related assessment criteria tend to be highly variable between countries, individual states, provinces, and even counties and towns. Legislation ranges from (1) no specific mention in environmental legislation that regulates pollutants which are known to have an odour impact to (2) extensive details about odour source testing, odour dispersion modelling, ambient odour monitoring, (3) setback distances, (4) process operations, and (5) odour control technologies and procedures. Agricultural operations are one specific source of odour emissions in rural and suburban areas and a model example of such complexities. Management of agricultural odour emissions is important because of the dense consolidation of animal feeding operations and the advance of housing development into rural areas. Overall, there is a need for continued survey, review, development, and adjustment of odour legislation that considers sustainable development, environmental stewardship, and socio-economic realities, all of which are amenable to a just, site-specific, and sector-specific application.

Abstract Calcium (Ca) is a critical plant nutrient typically applied at the time of planting in intensive Eucalyptus plantations in South America. At two sites in Colombia, we examined (1) calcium source by comparing growth after application of 100 kg ha−1 elemental Ca as lime or as pelletized highly reactive calcium fertilizer (HRCF) compared to a no application control, and (2) Ca rate by applying 0, 100, 200, and 400 kg ha−1 elemental Ca as HRCF with the addition of nitrogen, phosphorus, potassium, sulfur, and boron (NPKSB). We assessed height, diameter, and volume after 12 and 24 months. There were no growth differences from Ca source at the 100 kg ha−1 rate. We found increased volume after 24 months at the “Popayan” site with 200 and 400 kg ha−1 Ca HRCF+NPKSB treatments (112 and 113 m3 ha−1, respectively) compared to control (92 m3 ha−1), a 22% increase. In contrast, volume did not differ after 24 months at the “Darien” site, ranging from 114 m3 ha−1 in the 0 kg ha−1 Ca HRCF+NPKSB treatment to 98 m3 ha−1 in the control. Differences in response are likely due to soil characteristics, such as organic matter, emphasizing the importance of identifying site-specific nutrient deficiencies. Study Implications: Operational applications may be over- or under-applying calcium carbonate in Eucalyptus plantations in South America. In the first two years of a seven-year rotation located in volcanic soils in Colombia, we found that one site with more organic matter at a greater depth did not need Ca additions, whereas the other site required greater than current operational applications to optimize productivity. Ca application rate trials across a gradient of soil conditions could establish critical values and improve recommendations of appropriate Ca application rates and emphasize the importance of understanding site-specific soil conditions to produce effective fertilization regimes.

Plasmodium vivax is now the predominant cause of malaria in the Asia-Pacific, South America and Horn of Africa. Laboratory studies of this species are constrained by the inability to maintain the parasite in continuous ex vivo culture, but genomic approaches provide an alternative and complementary avenue to investigate the parasite’s biology and epidemiology. To date, molecular studies of P. vivax have relied on the Salvador-I reference genome sequence, derived from a monkey-adapted strain from South America. However, the Salvador-I reference remains highly fragmented with over 2500 unassembled scaffolds.  Using high-depth Illumina sequence data, we assembled and annotated a new reference sequence, PvP01, sourced directly from a patient from Papua Indonesia. Draft assemblies of isolates from China (PvC01) and Thailand (PvT01) were also prepared for comparative purposes. The quality of the PvP01 assembly is improved greatly over Salvador-I, with fragmentation reduced to 226 scaffolds. Detailed manual curation has ensured highly comprehensive annotation, with functions attributed to 58% core genes in PvP01 versus 38% in Salvador-I. The assemblies of PvP01, PvC01 and PvT01 are larger than that of Salvador-I (28-30 versus 27 Mb), owing to improved assembly of the subtelomeres.  An extensive repertoire of over 1200 Plasmodium interspersed repeat (pir) genes were identified in PvP01 compared to 346 in Salvador-I, suggesting a vital role in parasite survival or development. The manually curated PvP01 reference and PvC01 and PvT01 draft assemblies are important new resources to study vivax malaria. PvP01 is maintained at GeneDB and ongoing curation will ensure continual improvements in assembly and annotation quality.

Abstract Background: Ross River virus (RRV) is responsible for the most common vector-borne disease of humans reported in Australia. The virus circulates in enzootic cycles between multiple species of mosquitoes, wildlife reservoir hosts and humans. Public health concern about RRV is increasing due to rising incidence rates in Australian urban centres, along with increased circulation in Pacific Island countries. Australia experienced its largest recorded outbreak of 9,544 cases in 2015, with the majority reported from South East Queensland (SEQ). This study examined potential links between disease patterns and transmission pathways of RRV. Methods: The spatial and temporal distribution of notified RRV cases, and associated epidemiological features in SEQ, were analysed for the period 2001-2016. This included fine-scale analysis of disease patterns across the suburbs of the capital city of Brisbane, and those of 8 adjacent Local Government Areas, and host spot analyses to identify locations with significantly high incidence. Results: The mean annual incidence rate for the region was 41/100,000 with a consistent seasonal peak in cases between February and May. The highest RRV incidence was in adults aged from 30-64 years (mean incidence rate: 59/100,000), and females had higher incidence rates than males (mean incidence rates: 44/100,000 and 34/100,000, respectively). Spatial patterns of disease were heterogeneous between years, and there was a wide distribution of disease across both urban and rural areas of SEQ. Overall, the highest incidence rates were reported from predominantly rural suburbs to the north of Brisbane City, with significant hot spots located in peri-urban suburbs where residential, agricultural and conserved natural land use types intersect. Conclusions: Although RRV is endemic across all of SEQ, transmission is most concentrated in areas where urban and peri-urban environments intersect. The drivers of RRV transmission across rural-urban landscapes should be prioritised for further investigation, including identification of specific vectors and hosts that mediate human spillover.

Background: Scrub typhus caused by Orientia tsutsugamushi, is a mite-borne zoonotic acute febrile illness. Geographically, it is confined to the Asia-Pacific region and important re-emerging infection in India. Clinical diagnosis of scrub typhus from other acute febrile illness is very difficult due to nonspecific symptoms and the relative absence of eschar in the Indian population. Case fatality rate varies from 30-70% depending on the clinical suspicion, delay in diagnosis and treatment. Antibody-based serological tests are the mainstay of diagnosis. IgM enzyme-linked immunosorbent assay (ELISA) against O. tsutsugamushi is helpful for the diagnosis of scrub typhus within the first week of illness.Methods: The aim of the study was to determine the prevalence of the disease in Northern districts of West Bengal, India using IgM ELISA.Results: Out of 577 serum samples tested 10.05% were positive for IgM antibodies. Majority of cases were below 40 years of age with higher prevalence in female patients. The disease showed a seasonal trend with a peak during the monsoon and later months. The case fatality rate among ELISA positive cases was 32.76%.Conclusions: Significant seropositivity against scrub typhus among cases of acute febrile illness with relatively higher mortality indicates that scrub typhus should be included in the differential diagnosis and confirmed by IgM ELISA.

AbstractScrub typhus, caused by a bacterial pathogen (Orientia spp.), is a potentially life-threatening febrile illness widely distributed in the Asia-Pacific region and is emerging elsewhere. The infection is transmitted by the larval stage of trombiculid mites (“chiggers”) that often exhibit low host specificity. Here, we present an analysis of chigger ecology for 38 species sampled from 11 provinces of Thailand and microbiomes for eight widespread species. In total, >16 000 individual chiggers were collected from 1 574 small mammal specimens belonging to 18 species across four horizontally-stratified habitat types. Chigger species richness was positively associated with higher latitudes, dry seasonal conditions, and host maturity; but negatively associated with increased human land use. Human scrub typhus incidence was found to be positively correlated with chigger species richness. The bacterial microbiome of chiggers was highly diverse, with Sphingobium, Mycobacterium, Neisseriaceae and various Bacillales representing the most abundant taxa. Only Leptotrombidium deliense was found to be infected with Orientia. β-diversity, but not α-diversity, was significantly different between chigger species and geographic regions, although not between habitat types. This first field survey of the chigger microbiome provides a framework for future studies on interactions between pathogens and other symbionts in these understudied vectors.
