Analysis of bacterial and fungal community structure in replant strawberry rhizosphere soil with denaturing gradient gel electrophoresis

We grew cucumber in pots in greenhouse for 9-successive cropping cycles and analyzed the rhizosphere Pseudomonas spp. community structure and abundance by PCR-denaturing gradient gel electrophoresis and quantitative PCR. Results showed that continuous monocropping changed the cucumber rhizosphere Pseudomonas spp. community. The number of DGGE bands, Shannon-Wiener index and Evenness index decreased during the 3rd cropping and thereafter, increased up to the 7th cropping, however, however, afterwards they decreased again. The abundance of Pseudomonas spp. increased up to the 5th successive cropping and then decreased gradually. These findings indicated that the structure and abundance of Pseudomonas spp. community changed with long-term cucumber monocropping, which might be linked to soil sickness caused by its continuous monocropping.

Significant portions of grain produced for livestock consumption are converted into ensiled forage. Silage producers have long recognized the positive effects of using an inoculant to insure the proper transformation of forage into a palatable and digestible feedstuff. When silage is fed from a storage structure, exposure to air stimulates the growth of epiphytic aerobes that may result in the loss of up to 50% of the dry matter. Moreover, fungi have been found to be associated with ensiled forage, but their growth is normally suppressed by the anaerobic conditions. However, the introduction of oxygen results in a fungal bloom, and the fungi and the associated metabolites may result in lost productivity in the livestock consuming the contaminated forage. In this study, we report on the diversity of the fungal community associated with whole plant corn silage during the ensiling process, and the effect of two different bacterial inoculants as compared with the uninoculated natural epiphytic fermentation on the distribution of the fungi associated with the silage. The fungal community from duplicate mini-silo packages of the same treatment was analyzed by denaturing gradient gel electrophoresis and direct sequencing of the resulting operational taxonomic units. This method proved useful in analyzing the complex microbial communities associated with the forage in that it was possible to determine that one inoculant dramatically influenced the fungal community associated with whole plant corn silage.Key words: fungi, silage, DGGE, OTU.

Relatively little is known regarding the spatial variability of microbial communities in aquifers where well fouling is an issue. In this study 2 water wells were installed in an alluvial aquifer located adjacent to the North Saskatchewan River and an associated piezometer network developed to facilitate the study of microbial community structure, richness, and diversity. Carbon utilization data analysis revealed reduced microbial activity in waters collected close to the wells. Functional PCR and quantitative PCR analysis indicated spatial variability in the potential for iron-, sulphate-, and nitrate-reducing activity at all locations in the aquifer. Denaturing gradient gel electrophoresis analysis of aquifer water samples using principal components analyses indicated that the microbial community composition was spatially variable, and denaturing gradient gel electrophoresis sequence analysis revealed that bacteria belonging to the genera Acidovorax , Rhodobacter , and Sulfuricurvum were common throughout the aquifer. Shannon’s richness (H′) and Pielou’s evenness (J′) indices revealed a varied microbial diversity (H′ = 1.488–2.274) and an even distribution of microbial communities within the aquifer (J′ = 0.811–0.917). Overall, these analyses revealed that the aquifer’s microbial community varied spatially in terms of composition, richness, and metabolic activity. Such information may facilitate the diagnosis, prevention, and management of fouling.

In this study, pot experiments were conducted on the seedlings of Pinus sylvestris var. mongolica to study the influence of Trichoderma (Trichoderma harzianum E15) and Ectomycorrhizal fungi (Suillus luteus N94) on the growth of these seedlings. In particular, the effects of these fungi on the fungal community structure in the rhizosphere soil of the seedlings were investigated. Inoculation with Trichoderma harzianum E15 and Suillus luteus N94 significantly (P < 0.05) promoted the growth of the Pinus sylvestris seedlings. The non-metric multidimensional scaling (NMDS) results indicated a significant difference (P < 0.05) between the fungal community structures in the rhizosphere soil of the annual and biennial seedlings. In the rhizosphere soil of annual seedlings, the main fungi were Ascomycota, Basidiomycota, Zygomycota. Ascomycota, Basidiomycota, Mortierellomycota, and p-unclassified-k-Fungi were the main fungi in the rhizosphere soil of biennial seedlings. The dominant genus in the rhizosphere soil and a key factor promoting the growth of the annual and the biennial seedlings was Trichoderma, Suillus, respectively. Both of them were negatively correlated with the relative abundance of microbial flora in the symbiotic environment. Trichoderma had a significant promoting effect on the conversion of total phosphorus, total nitrogen, ammonium nitrogen, nitrate nitrogen, and the organic matter in the rhizosphere soil of the seedlings, while Suillus significantly promoted the conversion of organic matter and total phosphorus.
