The acidic nature of red soil commonly found in tea plantations provides unique niches for bacterial growth. These bacteria as well as soil properties are dynamic and vary with agricultural management practices. However, less is known about the influence of manipulation such as cover cropping on bacterial communities in tea plantations. In this study a field trial was conducted to address the short-term effects of soybean intercropping on a bacterial community. Diversity, metabolic potential and structure of the bacterial community were determined through community level physiological profiling and amplicon sequencing approaches. Cover cropping was observed to increase soil EC, available P, K, and microelements Fe, Mn, Cu, and Zn after three months of cultivation. Bacterial functional diversity and metabolic potential toward six carbon source categories also increased in response to cover cropping. Distinct bacterial communities among treatments were revealed, and the most effective biomarkers, such as Acidobacteriaceae, Burkholderiaceae, Rhodanobacteraceae, and Sphingomonadaceae, were identified in cover cropping. Members belonging to these families are considered as organic matter decomposers and/or plant growth promoting bacteria. We provided the first evidence that cover cropping boosted both copiotrophs (Proteobacteria) and oligotrophs (Acidobacteria), with potentially increased functional stability, facilitated nutrient cycling, and prospective benefits to plants in the tea plantation.

The continuous cultivation with excessive application of agrochemicals has led to the deterioration of soils. Incorporating leguminous green manure (GM) was found to improve the physicochemical and biological properties of soils. However, the influence of GM soybean intercropping on the temporal distribution of bacterial communities in strongly acidic soils is less explored. In this study, a nine-month field trial of soybean intercropping was conducted in a deteriorated tea plantation. This was used to test the hypothesis that GM treatment ameliorates tea-cultivated environments through changing bacterial communities as well as edaphic properties. GM treatment was demonstrated to increase both functional and population diversity during all the months that were considered. An alteration of life strategies exhibited by bacterial communities in GM treatment was observed, which shifted from oligotrophy (Acidobacteria, Chloroflexi, and the candidate phylum WPS-2) to copiotrophy (Bacteroidetes and Proteobacteria). This also contributed to the remarkable increase in metabolic potential of bacterial communities toward all six carbon source categories. The potentially versatile organic matter decomposers and/or plant growth-promoting bacteria, such as Burkholderiaceae, Chitinophagaceae, Sphingobacteriaceae, and Sphingomonadaceae bacteria, were identified as the most effective biomarkers in GM treatment. These bacterial groups showed strong correlation with soil pH; organic matter; and available K, Ca, and Mg. The increased diversity, metabolic potential, and copiotrophic taxa provided insight into the benefits brought by soybean intercropping, with enhanced community stability, facilitated nutrient cycling, and microbe–plant interactions in the strongly acidic tea plantation.

Abstract Background The soil quality and health of the tea plantations are dependent on the agriculture management practices, and long-term chemical fertilizer use is implicated in soil decline. Hence, several sustainable practices are used to improve and maintain the soil quality. Here, in this study, changes in soil properties, enzymatic activity, and dysbiosis in bacterial community composition were compared using three agricultural management practices, namely conventional (CA), sustainable (SA) and transformational agriculture (TA) in the tea plantation during 2016 and 2017 period. Soil samples at two-months intervals were collected and analyzed. Results The results of the enzyme activities revealed that acid phosphatase, arylsulfatase, β-glucosidase, and urease activities differed considerably among the soils representing the three management practices. Combining the redundancy and multiple regression analysis, the change in the arylsulfatase activity was explained by soil pH as a significant predictor in the SA soils. The soil bacterial community was predominated by the phyla Proteobacteria, Acidobacteria, Actinobacteria, Chloroflexi, and Bacteroidetes in the soil throughout the sampling period. Higher Alpha diversity scores indicated increased bacterial abundance and diversity in the SA soils. A significant relationship between bacterial richness indices (SOBS, Chao and ACE) and soil pH, K and P was observed in the SA soils. The diversity indices namely Shannon and Simpson also showed variations, suggesting the shift in the diversity of less abundant and more common species. Furthermore, the agricultural management practices, soil pH fluctuation and the extractable elements had a greater influence on bacterial structure than that of temporal change. Conclusions Based on the cross-over analysis of bacterial composition, enzymatic activity and the soil properties, the relationship between bacterial composition and biologically-driven ecological processes can identified as indicators of sustainability for the tea plantation.

BackgroundRecently, researches have begun to investigate the microbial communities associated with halophytes. Both rhizobacterial community composition and the environmental drivers of community assembly have been addressed. However, few studies have explored the structure of rhizobacterial communities associated with halophytic plants that are co-occurring in arid, salinized areas.MethodsFive halophytes were selected for study: these co-occurred in saline soils in the Ebinur Lake Nature Reserve, located at the western margin of the Gurbantunggut Desert of Northwestern China. Halophyte-associated bacterial communities were sampled, and the bacterial 16S rDNA V3–V4 region amplified and sequenced using the Illumina Miseq platform. The bacterial community diversity and structure were compared between the rhizosphere and bulk soils, as well as among the rhizosphere samples. The effects of plant species identity and soil properties on the bacterial communities were also analyzed.ResultsSignificant differences were observed between the rhizosphere and bulk soil bacterial communities. Diversity was higher in the rhizosphere than in the bulk soils. Abundant taxonomic groups (from phylum to genus) in the rhizosphere were much more diverse than in bulk soils. Proteobacteria, Firmicutes, Actinobacteria, Bacteroidetes and Planctomycetes were the most abundant phyla in the rhizosphere, while Proteobacteria and Firmicutes were common in bulk soils. Overall, the bacterial community composition were not significantly differentiated between the bulk soils of the five plants, but community diversity and structure differed significantly in the rhizosphere. The diversity ofHalostachys caspica,Halocnemum strobilaceumandKalidium foliatumassociated bacterial communities was lower than that ofLimonium gmeliniiandLycium ruthenicumcommunities. Furthermore, the composition of the bacterial communities ofHalostachys caspicaandHalocnemum strobilaceumwas very different from those ofLimonium gmeliniiandLycium ruthenicum. The diversity and community structure were influenced by soil EC, pH and nutrient content (TOC, SOM, TON and AP); of these, the effects of EC on bacterial community composition were less important than those of soil nutrients.DiscussionHalophytic plant species played an important role in shaping associated rhizosphere bacterial communities. When salinity levels were constant, soil nutrients emerged as key factors structuring bacterial communities, while EC played only a minor role. Pairwise differences among the rhizobacterial communities associated with different plant species were not significant, despite some evidence of differentiation. Further studies involving more halophyte species, and individuals per species, are necessary to elucidate plant species identity effects on the rhizosphere for co-occurring halophytes.

ABSTRACT Plant growth-promoting bacteria (PGPB) have recently been demonstrated as a promising agent to improve wastewater treatment and biomass production efficiency of duckweed hydrocultures. With a view to their reliable use in aqueous environments, this study analysed the plant colonization dynamics of PGPB and the ecological consequences for the entire duckweed-associated bacterial community. A PGPB strain, Aquitalea magnusonii H3, was inoculated to duckweed at different cell densities or timings in the presence of three environmental bacterial communities. The results showed that strain H3 improved duckweed growth by 11.7–32.1% in five out of nine experiments. Quantitative-PCR and amplicon sequencing analyses showed that strain H3 successfully colonized duckweed after 1 and 3 d of inoculation in all cultivation tests. However, it significantly decreased in number after 7 d, and similar bacterial communities were observed on duckweed regardless of H3 inoculation. Predicted metagenome analysis suggested that genes related to bacterial chemotactic motility and surface attachment systems are consistently enriched through community assembly on duckweed. Taken together, strain H3 dominantly colonized duckweed for a short period and improved duckweed growth. However, the inoculation of the PGPB did not have a lasting impact due to the strong resilience of the natural duckweed microbiome.

Potato cultivars susceptible to common scab were previously reported to harbor five to six times more abundant pathogenic Streptomyces spp. in the rhizosphere soils compared with tolerant cultivars. It is still unclear if the diversity of soil bacterial communities is related to the abundance of pathogenic Streptomyces spp. This study evaluated the effects of potato cultivar on the diversity of bacterial communities in three spatial locations (soil located close to the plant [SCP], in the rhizosphere soil [RS], and in the geocaulosphere soil [GS]) in 2013 and 2014. Common scab tolerant (Goldrush and Hindenburg) and susceptible cultivars (Green Mountain and Agria) were planted in a field infested with pathogenic Streptomyces spp. causing common scab. The β-diversity of the bacterial community was significantly different between years and on dates within each year according to a permutational multivariate analysis of variance. The β-diversity also varied significantly among spatial locations (i.e., SCP, RS, and GS), probably due to changes in soil properties, but did not change significantly among potato cultivars. The architecture of the bacterial network in RS in 2014 was more complex compared with 2013 with a 2.5-fold increase in the number of bacteria included according to a co-occurrence analysis. These results indicated that the soil bacterial community diversity changed temporally and spatially. However, bacterial community diversity and richness were not affected by potato cultivar, suggesting that there were no relationships between bacterial community diversity or richness and the abundance of pathogenic Streptomyces spp.

Soil microorganisms play important roles in the plant health and agricultural production. However, little is known about the complex responses of microbial communities and interaction networks to different agricultural management practices in tea plantation soils. In the present study, Illumina Miseq high-throughput sequencing technology and molecular ecological network (MEN) analysis were used to investigate the soil microbial diversity, community structure and composition, interaction networks of organic tea plantation (OTP), non-polluted tea plantation (NPTP) and conventional tea plantation (CTP). Alpha-diversity indices, Chao1 and richness, of OTP soil were significantly higher than those of NPTP and CTP soils. The beta-diversity analysis showed there were significant differences among bacterial community structures of OTP, NPTP and CTP soils. Composition analysis showed that Proteobacteria, Acidobacteria and Chloroflexi were the most dominant bacteria in all tea plantation soil samples under different management practices, and the beneficial community compositions of OTP soil were significantly different from NPTP and CTP soils at the phylum and genus levels. Canonical correspondence analysis (CCA) and mantel test revealed that TOC and NO3-N contents as well as pH values were the key soil factors to affect the bacterial community structures of tea plantation soils. Furthermore, network analysis showed that the network of OTP soil possessed more functionally interrelated microbial modules than NPTP and CTP soils, indicating that OTP soil possessed the higher ecosystem multi-functionality. These results provided the theoretical basis and reference for improving soil microbial diversity and enhancing community multi-functionality in tea plantation soil ecosystems through effective agricultural management practices.

Abstract Herbivorous fishes play important ecological roles in coral reefs by consuming algae that can otherwise outcompete corals, but we know little about the gut microbiota that facilitates this process. This study focussed on the gut microbiota of an ecologically important coral reef fish, the convict surgeonfish Acanthurus triostegus. We sought to understand how the microbiome of this species varies along its gastrointestinal tract and how it varies between juvenile and adult fish. Further, we examined if the bacteria associated with the diet consumed by juveniles contributes to the gut microbiota. 16S rRNA gene amplicon sequencing showed that bacterial communities associated with the midgut and hindgut regions were distinct between adults and juveniles, however, no significant differences were seen for gut wall samples. The microbiota associated with the epilithic algal food source was similar to that of the juvenile midgut and gut wall but differed from the microbiome of the hindgut. A core bacterial community including members of taxa Epulopiscium and Brevinemataceae was observed across all gastrointestinal and diet samples, suggesting that these bacterial symbionts can be acquired by juvenile convict surgeonfish horizontally via their diet and then are retained into adulthood.

Three different organic-phosphorus-mineralizing bacteria (OPMB) strains were inoculated to soil planted with soybean (Glycine max), and their effects on soybean growth and indigenous bacterial community diversity were investigated. Inoculation with Pseudomonas fluorescens Z4-1 and Brevibacillus agri L7-1 increased organic phosphorus degradation by 22% and 30%, respectively, compared with the control at the mature stage. Strains P. fluorescens Z4-1 and B. agri L7-1 significantly improved the soil alkaline phosphatase activity, average well color development, and the soybean root activity. Terminal restriction fragment length polymorphism analysis demonstrated that P. fluorescens Z4-1 and B. agri L7-1 could persist in the soil at relative abundances of 2.0%–6.4% throughout soybean growth. Thus, P. fluorescens Z4-1 and B. agri L7-1 could potentially be used in organic-phosphorus-mineralizing biofertilizers. OPMB inoculation altered the genetic structure of the soil bacterial communities but had no apparent influence on the carbon source utilization profiles of the soil bacterial communities. Principal components analysis showed that the changes in the carbon source utilization profiles of bacterial community depended mainly on the plant growth stages rather than inoculation with OPMB. The results help to understand the evolution of the soil bacterial community after OPMB inoculation.

ABSTRACT Despite intensive studies of microbial-community diversity, the questions of which kinds of microbial populations are associated with changes in community diversity have not yet been fully solved by molecular approaches. In this study, to investigate the impact of livestock wastewater on changes in the bacterial communities in groundwater, bacterial communities in subsurface aquifers were analyzed by characterizing their 16S rDNA sequences. The similarity coefficients of restriction fragment length polymorphism (RFLP) patterns of the cloned 16S ribosomal DNAs showed that the bacterial communities in livestock wastewater samples were more closely related to those in contaminated aquifer samples. In addition, calculations of community diversity clearly showed that bacterial communities in the livestock wastewater and the contaminated aquifer were much more diverse than those in the uncontaminated aquifer. Thus, the increase in bacterial-community diversity in the contaminated aquifer was assumed to be due to the infiltration of livestock wastewater, containing high concentrations of diverse microbial flora, into the aquifer. Phylogenetic analysis of the sequences from a subset of the RFLP patterns showed that the Cytophaga-Flexibacter-Bacteroidesand low-G+C gram-positive groups originating from livestock wastewater were responsible for the change in the bacterial community in groundwater. This was evidenced by the occurrence of rumen-related sequences not only in the livestock wastewater samples but also in the contaminated-groundwater samples. Rumen-related sequences, therefore, can be used as indicator sequences for fecal contamination of groundwater, particularly from livestock.
