The increased development of camera resolution, processing power, and aerial platforms helped to create more cost-efficient approaches to capture and generate point clouds to assist in scientific fields. The continuous development of methods to produce three-dimensional models based on two-dimensional images such as Structure from Motion (SfM) and Multi-View Stereopsis (MVS) allowed to improve the resolution of the produced models by a significant amount. By taking inspiration from the free and accessible workflow made available by OpenDroneMap, a detailed analysis of the processes is displayed in this paper. As of the writing of this paper, no literature was found that described in detail the necessary steps and processes that would allow the creation of digital models in two or three dimensions based on aerial images. With this, and based on the workflow of OpenDroneMap, a detailed study was performed. The digital model reconstruction process takes the initial aerial images obtained from the field survey and passes them through a series of stages. From each stage, a product is acquired and used for the following stage, for example, at the end of the initial stage a sparse reconstruction is produced, obtained by extracting features of the images and matching them, which is used in the following step, to increase its resolution. Additionally, from the analysis of the workflow, adaptations were made to the standard workflow in order to increase the compatibility of the developed system to different types of image sets. Particularly, adaptations focused on thermal imagery were made. Due to the low presence of strong features and therefore difficulty to match features across thermal images, a modification was implemented, so thermal models could be produced alongside the already implemented processes for multispectral and RGB image sets.

1. This paper develops three-dimensional models for the vestibuloocular reflex (VOR) and the internal feedback loop of the saccadic system. The models differ qualitatively from previous, one-dimensional versions, because the commutative algebra used in previous models does not apply to the three-dimensional rotations of the eye. 2. The hypothesis that eye position signals are generated by an eye velocity integrator in the indirect path of the VOR must be rejected because in three dimensions the integral of angular velocity does not specify angular position. Computer simulations using eye velocity integrators show large, cumulative gaze errors and post-VOR drift. We describe a simple velocity to position transformation that works in three dimensions. 3. In the feedback control of saccades, eye position error is not the vector difference between actual and desired eye positions. Subtractive feedback models must continuously adjust the axis of rotation throughout a saccade, and they generate meandering, dysmetric gaze saccades. We describe a multiplicative feedback system that solves these problems and generates fixed-axis saccades that accord with Listing's law. 4. We show that Listing's law requires that most saccades have their axes out of Listing's plane. A corollary is that if three pools of short-lead burst neurons code the eye velocity command during saccades, the three pools are not yoked, but function independently during visually triggered saccades. 5. In our three-dimensional models, we represent eye position using four-component rotational operators called quaternions. This is not the only algebraic system for describing rotations, but it is the one that best fits the needs of the oculomotor system, and it yields much simpler models than do rotation matrix or other representations. 6. Quaternion models predict that eye position is represented on four channels in the oculomotor system: three for the vector components of eye position and one inversely related to gaze eccentricity and torsion. 7. Many testable predictions made by quaternion models also turn up in models based on other mathematics. These predictions are therefore more fundamental than the specific models that generate them. Among these predictions are 1) to compute eye position in the indirect path of the VOR, eye or head velocity signals are multiplied by eye position feedback and then integrated; consequently 2) eye position signals and eye or head velocity signals converge on vestibular neurons, and their interaction is multiplicative.(ABSTRACT TRUNCATED AT 400 WORDS)

Chromatin organization has an important role in the regulation of eukaryotic systems. Although recent studies have refined the three-dimensional models of chromatin organization with high resolution at the genome sequence level, little is known about how the most fundamental units of chromatin—nucleosomes—are positioned in three dimensions in vivo. Here we use electron cryotomography to study chromatin organization in the budding yeast Saccharomyces cerevisiae. Direct visualization of yeast nuclear densities shows no evidence of 30-nm fibers. Aside from preribosomes and spindle microtubules, few nuclear structures are larger than a tetranucleosome. Yeast chromatin does not form compact structures in interphase or mitosis and is consistent with being in an “open” configuration that is conducive to high levels of transcription. From our study and those of others, we propose that yeast can regulate its transcription using local nucleosome–nucleosome associations.

Nickel and nickel-alloy microparts sized on the order of 5–1000 microns have been imaged in three dimensions using a new microscopic technique, Digital Volumetric Imaging (DVI). The gears were fabricated using Sandia National Laboratories’ LIGA technology (lithography, molding, and electroplating). The images were taken on a microscope built by Resolution Sciences Corporation by slicing the gear into one-micron thin slices, photographing each slice, and then reconstructing the image with software. The images were matched to the original CAD (computer aided design) model, allowing LIGA designers, for the first time, to see visually how much deviation from the design is induced by the manufacturing process. Calibration was done by imaging brass ball bearings and matching them to the CAD model of a sphere. A major advantage of DVI over scanning techniques is that internal defects can be imaged to very high resolution. In order to perform the metrology operations on the microcomponents, high-speed and high-precision algorithms are developed for coordinate metrology. The algorithms are based on a least-squares approach to data registration the {X,Y,Z} point clouds generated from the component surface onto a target geometry defined in a CAD model. Both primitive geometric element analyses as well as an overall comparison of the part geometry are discussed. Initial results of the micromeasurements are presented in the paper.

Textured three dimensional models are currently the one of the standard methods of representing the results of photogrammetric works. A realistic 3D model combines the geometrical relations between the structure’s elements with realistic textures of each of its elements. Data used to create 3D models of structures can be derived from many different sources. The most commonly used tool for documentation purposes, is a digital camera and nowadays terrestrial laser scanning (TLS). Integration of data acquired from different sources allows modelling and visualization of 3D models historical structures. Additional aspect of data integration is possibility of complementing of missing points for example in point clouds. The paper shows the possibility of integrating data from terrestrial laser scanning with digital imagery and an analysis of the accuracy of the presented methods. The paper describes results obtained from raw data consisting of a point cloud measured using terrestrial laser scanning acquired from a Leica ScanStation2 and digital imagery taken using a Kodak DCS Pro 14N camera. The studied structure is the ruins of the Ilza castle in Poland.

Three dimensional models obtained from imagery have an arbitrary scale and therefore have to be scaled. Automatically scaling these models requires the detection of objects in these models which can be computationally intensive. Real-time object detection may pose problems for applications such as indoor navigation. This investigation poses the idea that relational cues, specifically height ratios, within indoor environments may offer an easier means to obtain scales for models created using imagery. The investigation aimed to show two things, (a) that the size of objects, especially the height off ground is consistent within an environment, and (b) that based on this consistency, objects can be identified and their general size used to scale a model. To test the idea a hypothesis is first tested on a terrestrial lidar scan of an indoor environment. Later as a proof of concept the same test is applied to a model created using imagery. The most notable finding was that the detection of objects can be more readily done by studying the ratio between the dimensions of objects that have their dimensions defined by human physiology. For example the dimensions of desks and chairs are related to the height of an average person. In the test, the difference between generalised and actual dimensions of objects were assessed. A maximum difference of 3.96% (2.93<i>cm</i>) was observed from automated scaling. By analysing the ratio between the heights (distance from the floor) of the tops of objects in a room, identification was also achieved.

The sequence of a genome is insufficient to understand all genomic processes carried out in the cell nucleus. To achieve this, the knowledge of its three- dimensional architecture is necessary. Advances in genomic technologies and the development of new analytical methods, such as Chromosome Conformation Capture (3C) and its derivatives, now permit to investigate the spatial organization of genomes. However, inferring structures from raw contact data is a tedious process for shortage of available tools. Here we present TADbit, a computational framework to analyze and model the chromatin fiber in three dimensions. To illustrate the use of TADbit, we automatically modeled 50 genomic domains from the fly genome revealing differential structural features of the previously defined chromatin colors, establishing a link between the conformation of the genome and the local chromatin composition. More generally, TADbit allows to obtain three-dimensional models ready for visualization from 3C-based experiments and to characterize their relation to gene expression and epigenetic states. Social distancing protocols have been highly recommended by the World Health Organization (WHO) to curb the spread of COVID-19. However, one major challenge to enforcing social distancing in public areas is how to perceive people in three dimensions. This paper proposes an innovative pedestrian 3D localization method using monocular images combined with terrestrial point clouds. In the proposed approach, camera calibration is achieved based on the correspondences between 2D image points and 3D world points. The vertical coordinates of the ground plane where pedestrians stand are extracted from the point clouds. Then, using the assumption that the pedestrian is always perpendicular to the ground, the 3D coordinates of the pedestrian’s feet and head are calculated iteratively using collinear equations. This allows the three-dimensional localization and height determination of pedestrians using monocular cameras, which are widely distributed in many major cities. The performance of the proposed method was evaluated using two different datasets. Experimental results show that the pedestrian localization error of the proposed approach was less than one meter within tens of meters and performed better than other localization techniques. The proposed approach uses simple and efficient calculations, obtains accurate location, and can be used to implement social distancing rules. Moreover, since the proposed approach also generates accurate height values, exclusionary schemes to social distancing protocols, particularly the parent-child exemption, can be introduced in the framework.

Three-dimensional backprojection for reconstructing acoustic reflectivity within a volume is examined. The reflectivity data are acquired by means of a spherical array of point sources-receivers which encloses the object under study. Reconstruction of the image is obtained by back-projecting the recorded pulse-echo data over spherical surfaces in image space. An analytical expression for the point spread function (PSF) generated by the backprojection process has been derived. This expression was evaluated for several different choices of the acoustic pulse: a narrowband pulse, wideband pulse, and two analytically-derived optimum pulses which provide the best sidelobe response and a mainlobe width equal to approximately 0.4Λc, where Λc is the wavelength corresponding to the upper cutoff frequency of the pulse. Excellent agreement was obtained between the theoretical PSF's for the different pulses and those obtained by computer simulation. A number of potential advantages of direct three-dimensional reconstruction relative to two-dimensional tomographic techniques are discussed, including (1) high resolution in three dimensions (2) the possibility of incorporating refraction effects in the reconstruction process (3) reduced sensitivity to limited viewing anglesand (4) improved signal-to-noise ratio (thus minimizing requirements for data redundancy).

AbstractBackground:Otological surgeons face two recurring challenges. Firstly, we must foster an appreciation of the complex, three-dimensional anatomy of the temporal bone in order to enable our trainees to operate safely and independently. Secondly, we must explain to our patients the necessity for surgery which carries the potential for serious complication.Methods:Amira® software was applied to pre-operative computed tomography images of temporal bones with cholesteatoma, to create three-dimensional computer images. Normal structures and cholesteatoma were displayed in a user-friendly, interactive format, allowing both trainee and patient to visualise disease and important structures within the temporal bone.Results:Three cases, and their three-dimensional computer models are presented. Zoom, rotation and transparency functions complemented the three-dimensional effect.Conclusion:These three-dimensional models provided a useful adjunct to cadaveric temporal bone dissection and surgical experience for our residents' teaching programme. Also, patients with cholesteatoma reported a better understanding of their pre-operative condition when the models were used during the consenting process.
