Based on the experiment of two inbred aromatic rice varieties and one hybrid aromatic rice line treated under four different temperatures( daymean temperature 21°C, 23°C, 26°C and 30°C respectively) during grain filling stage in phytotrons, the shape and arrangement of endosperm starch granules in rice grain transection were observed by scanning electron microscope and the related characteristics of rice grain qualities of chalky percent and chalkiness were analyzed at the same time. The results showed that under the lower temperature( daymean temperature21°C and 23°C), many large compound starch granules with clear angulars packed together regularly without significant natural gaps bewteen starch granules in the tansectional endosperm. However, with the increase of temperature, starch granules in the transectional endosperm were changed from regularly shaped and closely and orderly arranged to various shaped and chaoticly arranged with obvious natural gaps between starch granules, which was closely consistent with the poorer appearance quality under the higher temperature, which indicated that the endosperm structure is closely related with appearance quality of aromatic rice.

Grain size affects the yield and quality of rice. The large grain line (LGL), showing a large grain size and japonica-like genome, was selected in the breeding field. The 94 F2 plants derived from a cross between LGL and Hanareum (a high-yielding tongil-type variety) were used for the quantitative trait loci (QTL) analysis of grain length (GL), grain width (GW), and grain thickness (GT). A linkage map of the F2 population, covering 1312 cM for all 12 chromosomes, was constructed using 123 Fluidigm SNP markers. A total of nine QTLs for the three traits were detected on chromosomes two, three, four, six, and seven. Two QTLs for GL on chromosomes two and six explained 17.3% and 16.2% of the phenotypic variation, respectively. Two QTLs were identified for GW on chromosomes two and three, and explained 24.3% and 23.5% of the phenotypic variation, respectively. The five QTLs for GT detected on chromosomes two, three, five, six and seven, explained 13.2%, 14.5%, 16.6%, 10.9%, and 10.2% of the phenotypic variation, respectively. A novel QTL for GT, qGT2, was validated on the same region of chromosome two in the selected F3 population. The QTLs identified in this study, and LGL, could be applied to the development of large-grain rice varieties.

The phenomenal increase in the use of nitrogenous fertilizers coupled with poor nitrogen use efficiency is among the most important threats to the environment, economic, and social health. During the last 2 decades, a number of genomic regions associated with nitrogen use efficiency (NUE) and related traits have been reported by different research groups, but none of the stable and major effect QTL have been utilized in the marker-assisted introgression/pyramiding program. Compiling the data available in the literature could be very useful in identifying stable and major effect genomic regions associated with the root and NUE-related trait improving the rice grain yield. In the present study, we performed meta-QTL analysis on 1,330 QTL from 29 studies published in the past 2 decades. A total of 76 MQTL with a stable effect over different genetic backgrounds and environments were identified. The significant reduction in the confidence interval of the MQTL compared to the initial QTL resulted in the identification of annotated and putative candidate genes related to the traits considered in the present study. A hot spot region associated with correlated traits on chr 1, 4, and 8 and candidate genes associated with nitrate transporters, nitrogen content, and ammonium uptake on chromosomes 2, 4, 6, and 8 have been identified. The identified MQTL, putative candidate genes, and their orthologues were validated on our previous studies conducted on rice and wheat. The research-based interventions such as improving nitrogen use efficiency via identification of major genomic regions and candidate genes can be a plausible, simple, and low-cost solution to address the challenges of the crop improvement program.
